I am looking to upgrade my eMac to a superdrive and I was wondering if there was any difference in the drives that are for windows and the ones that are for Mac. There is a price difference but is there any difference in the box?
Not really. I installed a Superdrive in my old 350MHz AGP G4 from Pioneer, for example. Toshiba makes one that you can pop in an iBook. It's just a matter of getting the right manufacturer.

just buy the cheaper one, return it if it doesnt work. (it should work)
