With Audion 3 including mp3PRO and iTunes 3.0 supposedly adding AAC support when it is released this week, let us hear from some experts out there regarding mp3PRO and AAC. What mp4PRO has going for it is that it is backwards compatible with other mp3 players. Will AAC be backwards compatible too? Overall, which format has better sound quality?

It's too early to tell. Both are still new and so much depends on the Encode/Decode process. Both I belive function similiarly by splitting the audio signal into two streams and processing each stream with the best methods for those frequencies. I beleive it will depend on which Codec remains open. Also watch out for Ogg Vorbis which is open source.
