Not so. Once you get the appropriate codec components installed you can use QT Pro to create a reference file of the file. This take just a few short seconds to create. Once it's created you just drop it into iTunes; your AppleTV will play it.
The reference file is really just a simple .MOV container that points to the original file (eg: .AVI, .WMV, .OGG). It's really just making a shortcut in the iTunes Library.
