APE (application enchancer) crashing my progs!

i downloaded APE, an application enchancer program, and now it's crashing a lot of my programs. the funny thing is, i'm not using any themes, so the APE is kinda pointless. a search revealed that there are APE files of all sorts everywhere on my hard drive. is there a quick way to fix this?
