Remember: TinkerTool doesn't *add* anything to Mac OS X. It simply is an interface for options that are already there but often hidden or hard to find.
There is no system-wide control or preference for arbitrarily setting window transparency. Terminal.app has an option for this because it was specifically coded for it.
To do what DanMacMan is asking, you will have to use a hack on the system. Window Shade X will do this, but it uses the somewhat infamous APE framework from Unsanity. So, use at your own risk.
