I know they're presenting the keynote live at the stores. But will they have any of the new hardware there, assuming any is released. I myself think it would be a good idea.

Maybe if Apple were to use some kind of 'overnight express' service to get the products to the store ON Monday... I'd be very surprised if any stores got product on the Saturday before...
If Apple were to 'fed-ex' out to them on Saturday then yes.
Apple Stores will probably have product on display on Tuesday or Wednesday. Previous new products (iBook and iPod) were at the Apple Stores the day after intro.
I spoke to an employee at the Apple Store in Chandler (actually a Mac Genuis). And he was adamant that the iPod was there the day of the announcement. They were just in boxes, and they weren't allowed to open the boxes until the 9 of October, at which point, the iPod was offered for sale.
