What will happen if you delete Home/Library/Preferences? Will this clean things up? Make somthing run better? Make my system or Apps crash? I read that if you delete these it might clear up issues, is this true?

I wouldn't delete that folder entirely. If you're having problems with a particular app, deleting *its* preference file could help, but if you delete them all you'll lose all your personal settings, some registration information, etc. Nothing too terrible will happen, but your life will be generally less pleasant if you have to redo all your settings.
