Apple uses the same bus types as a PC (AGP/PCI etc) so Apples complying with a standard. You need to speak to the GPU vendors why they don't provide an update for the cards on Mac (or linux I suppose).
Some cards can and do work if you flash the rom with a mac compatible bios.
Mac cards have different output connectors because Apple has a proprietary connection.
Also, because of the motherboard differences, the cards need to have special firmware. Like dobby said, you can flash a PC GPU to work with a Mac, but only if the same GPU (or one really similar) is already released for Macs (so there's often no point unless you're getting a used card cheap).
