Whenever I convert a video I have downloaded online into iPod format on iTunes, it loses the audio. I tried doing it on Quicktime Pro 7, but it doesn't work there either. What am I doing wrong?

Try using isquint:
http://www.isquint.org/
Quicktime doesn't have a lot of support for media formats but isquint is based on ffmpeg, which supports a lot more.
