I kept it paired (so it wouldn't interfere with my Mac in the same room) and the Apple TV still works flawlessly using a Harmony 1000 by Logitech. A learning remote doesn't care if it's paired or not.

Interesting, I'll have to try pairing it back up. When I first tried it I could not get it to work, unpaired the Apple TV remote, and it worked flawlessly. So that was an assumption on my part, perhaps incorrect.

I have all my components controlled by the Harmony 670 including the Apple TV.
