Yes you can. You can even have both connected at the same time. They just need different names.
You control what is loaded on each iPod through the Tabs on the particular iPod device page. For your wife I suggest that you create a Playlist (or groups of Playlists) of the music she wants on her Nano. I further suggest you use Smart Playlists. This way her music can keep changing as you want at each sync. -- You select which playlist to sync in the Music Tab.
