Why are you using Stuffit for .zip files? BOMArchiver is better - the built-in one in OS X. If you need to reassign it, just go into get info and click the open with menu and choose /System/Library/CoreServices/BOMArchiveHelper.
StuffIt has sort of out-lived its usefulness. Marvin is right, a zip file can be easily decompressed right in the Finder. I used to have a screen shot of StuffIt in System 9 claiming that it was going to take 129 million minutes to compress a folder. And no it wasn't pr0n!
StuffIt's original developer left the company quite a few versions ago. Since then, it has been all downhill. With each of the last 5 releases or so, the program has actually gotten worse. Kind of sad. \

The command-line unzip is pretty good too.
