Should I let it run down before plugging it in or plug it in whenever I can? Does it make any sort of difference to the life of the new internal battery?
All batteries have a max charge cycles. After that max has been reached your battery will not hold a charge (actually, you'll start noticing degraded charges as you get closer and closer to the max). I try and run mine down as much as possible before charging
