To the best of my knowledge, Apple doesn't have a "factory outlet" at HQ or anything like that. And I doubt you'll get any special deals in the Bay Area; everything seems to cost more here. Plus you get whacked with our 8.25% sales tax. I'd buy online.
There is a very nice Apple retail store in Palo Alto, if you must go brick-and-mortar. The staff is pretty on their toes--perhaps because Steve Jobs lives less than a mile away!
