I'm not having this issue on my 5S, but I did notice that I don't have the option to choose whether I want to skip the Touch ID/password for free apps. I do have this option on my iPad mini though (no Touch ID). Is it only for devices without Touch ID that have this feature?
Good observation! But that might not be the end of it. As iPhone becomes more popular more inexperience user will jump on board and a lot of issues with simple solutions will get over blown, as usual, or people who don't know much will think there is a problem where there is none.

I had this issue for almost 24 hours, then it just started working again without intervention yesterday afternoon/early evening. I'm thinking there was a server-side issue at Apple.

Step1
1) Go under "Settings"
2) Tap on "Touch ID & Passcode"
3) Enter your "Passcode"
4) Toggle "iTunes & App Store" to “OFF"
5) Press the "Home button" to return to the "Home screen"
6) Reboot your iPhone
Step2
7) Unlock your phone after reboot
8) Go under “Settings” again
9) Tap on "Touch ID & Passcode"
10) Enter your “Passcode"
11) Toggle "iTunes & App Store" to ON

How to fix Touch ID not working after iOS 8.3 update for App Store purchases
Step-1: Launch Settings on your iOS 8.3 running iPhone or iPad
Step-2: Tap on Touch ID & Passcode
Step-3: Enter your Passcode or Password
Step-4: Toggle iTunes & App Store to OFF
Step-5: Press Home button to return to the Home screen
Step-6: Reboot your iPhone or iPad
Step-7: Enter your Passcode or Password on the Lock screen
Step-8: Again launch Settings on iPhone or iPad
Step-9: Tap on Touch ID & Passcode
Step-10: Enter your Passcode or Password
Step-11: Toggle iTunes & App Store to ON
This should, hopefully, get the Touch ID authentication working again on App Store purchases.
