If it was just an Apple subdirectory for all the Apple applications, like safari, FCP, and all the others it would greatly reduce my search times in the applications folder. Some applications don't run from outside of the applications folder, and I probably wouldn't install them there just to save room. I have a few subdirectories in my Applications folder now like "Adobe", and "Macromedia" which make things easier because my Adobe folder stays in my dock. An Apple folder in my dock would be acceptable to me too because I could keep them all in the 1 dock folder rather than have my dock full of Apple application icons. Putting all that stuff in the System Preferences sounds stupid though.
