Mac Pro weirdness/poor performance/finder icon faded

I am experiening poor performance with my Mac Pro, including a very slow start up. Typically I get the grey start up screen with the apple logo and the spinning wheel for about 2 minutes, and then I can hear my Mac Pro kicking into gear and the startup proceeds, so maybe the whole startup takes 3-4 minutes.



Other weirdness includes a change to the finder dock icon which is faded, and has a faint white square around it. not sure what this means. I have uploaded a photo here for anyone who cares to look at it:

Finally I am getting slow performance with some apps, especially Parallels.



I am not sure if these problems are connected but they all started at the same time, so I suspect they are.



Any help would be much appreciated

    Find your install disk that came with the computer, stick it in the DVD drive, restart and hold down the "D" key. This will boot you into the hardware test. Run the full suite (will take a good while) and report back.

    thanks, ran the extended hardware test, but no problems found



    i have also tried:



    (i) reseating RAM

    (ii) running repair disk and repair disk permission on startup drive from disk utility

    (iii) running snow leopard performance update (says i don't have compatible hardware)

    I have a few questions which may lead to the cause hopefully



    Do you have any third party system add-ons?



    Once started does it affect any apps in any way?



    Have you tried resetting the SMC?



    Are there any crash/system related logs?

    These can most times show what maybe happening and help get a fix.



    Any info on any other strange behaviour would also help.

    the only thing i have noticed, other than the weird finder icon is that dmg files take longer to mount than normal
