Mac OS X, like many Unix systems, has daily, weekly, and monthly maintenance scripts (located at /etc/daily, /etc/weekly, and /etc/monthly). These scripts backup system logs, open new logs and so forth.

The Unix utility Cron runs these on a schedule between 3AM and 5AM. If your machine is off at that time, they won't run.

You can get MacJanitor at Versiontracker.com which will let you run these whenever you want.

Alternatively if you want to learn a little about Unix, take a look at this tutorial and learn how to change your Crontab to run these scripts at times when your Mac is on. Mac Dev Centre
